Robert Lewandowski (84th minute) and David Alaba (91st minute) netted for Bayern, before Arjen Robben saved the best for last.
The Dutch winger skinned two defenders, using skill, guile and pace before chipping the goalkeeper for a last-second winner.
Though the Bundesliga title race is over, Robben and Co. delivered the league's game of the season on Saturday.
