Nejc Pecnik began his professional football career at his hometown club NK Dravograd.  He was then picked up by NK Celje. His first game for them came against Ljubljana in 2004. Following which, he made seven appearances in the league a few more in the Cup competitions including a final against FC Koper.

In the seasons to come, Pecnik established himself as a key player. He was Celje's top scorer in the 2007-08 season with 14 goals. After five successful seasons at Celje, he was loaned out to Sparta Prague but however it turned out to be ill-fated as he only made four appearances in six months for the club.

He therefore returned to NK Celje and after a short spell there, he signed for CD Nacional whom he currently plays for.

Pecnik was handed his debut in a 2010 World Cup qualifier against Northern Ireland in 2009. His first goal however came in another World Cup qualifier against Slovakia.
