On-loan striker Pablo Daniel Osvaldo opened the scoring early in the first half but it took until the 94th minute for the Scudetto holders to grab a second, through midfielder Paul Pogba.
The win means they hold the upper hand going into the return leg of the last-32 tie in Turkey, but Conte was concerned with how stretched his team looked in the second half and says fitness concerns caused him to rotate his line-up.
"A 2-0 win is certainly a good result going into the second leg," the Juve trainer told Mediaset Premium.
"We had several scoring opportunities, but either we weren't accurate enough or their goalkeeper did well. Trabzonspor had finished ahead of Lazio in the group phase, so they weren't to be underestimated.
"We did well, but there is still another game to play. We got too stretched out in the second half when pushing hard for another goal, risking conceding by fielding three strikers.
"I looked at the fixture list and, in the most optimistic reading, we’d play 16 games in 52 days. That would destroy players if I always used the same ones.
"We have to involve the entire squad and try to help those who haven’t played as much get their match fitness. I don’t know any other way of going forward."
Juve face a derby clash on Sunday when they host local rivals Torino in Serie A.
