Goal.com understands that the 33-year-old defender, who is out of contract at the end of the season, will undergo a scan on his foot on Saturday but the early prognosis is not good.
Consequently, Van Buyten could be facing up to two months out of action, meaning Bayern could be tempted to move for another centre-half before the current transfer window closes.
The Belgian defender suffered the injury after tangling with Monchengladbach's Marco Reus and had to be replaced in the closing stages of the game.
Van Buyten, who has been capped 65 times by his country, has been with the Bavarians since 2006 and has expressed his interested in signing a new deal with the club.
However, he revealed on Thursday that there are four other clubs interested in signing him on a free transfer at the end of the season.
