Fresh after thrashing the former British colony 6-0 in Japan last month, the Blue Samurai, who drew against South Africa four days previously, enjoyed themselves once again.
VfL Wolfsburg star Makoto Hasebe opened the scoring just after the half-hour with a 25-yard rocket.
Hong Kong fought bravely but were unable to test the Japanese defence much and it was only a matter of time before the second goal came.
A header from Hisato Sato sealed the win with 15 minutes remaining and on 84 minutes, Shunsuke Nakamura made it three with a trademark free-kick.
There was still time for Shimizu S-Pulse's Shinji Okazaki to add another goal to the scoreline from the penalty spot. Japan have nine points from four games while Hong Kong are still looking for their first.
