Carlo Ancelotti complained after the match that the home side made the derby a violent affair with their aggressive behaviour and Alonso has agreed with his coach that Atleti employed some rough tactics.
"The game was very rough, with lots of fouls, lots of complaints, but that's nothing new here. You have to take it in your stride," the experienced midfielder was quoted as saying by Marca.
"And we know we have to put up with that when we come to the Calderon or when they come to us.
"All the matches against them are very intense."
Madrid grabbed an early lead at the Calderon via Karim Benzema, yet Alonso feels the Frenchman's strike did not have a positive effect on the Santiago Bernabeu side's performance.
"With such an early goal we weren't as fluid or attack-minded as we should have been.
"We were being more conservative and we conceded two goals from two mistakes."
Madrid remain top of the table following this weekend's results, holding a one-point lead over second-placed Barcelona.
