The Blaugrana captain is upset for his team-mate after he limped out of the game against Villarreal on Sunday and was told that he has torn a muscle in his leg.
But reports on Monday showed that it was not as serious as first thought, but he will still miss the cup final against Athletic Bilbao on Wednesday.
"It is bad news and is the worst thing that could happen because he is such an important player," Puyol told the media on Monday.
"If there is one player that deserves to appear in the final then it is Andres. He makes such a difference and is a great player.
"When I was told about his injury it as a blow because we are losing a great player."
Barcelona were unable to hold on to a two-goal lead against Villarreal at the weekend and saw their chances of winning the league postponed after Joseba Llorente netted a late equaliser.
"We all wanted to celebrate winning the title in front of our supporters," Puyol continued. "In other games we have used the last minute to make games ours.
"It was a wake up call and the team will be even more motivated."
