The 24-year-old has spent the last two seasons on loan away from El Madrigal. After appearing for Getafe in 2010-11, Marcano turned out for Olympiakos last season, helping them to the Greek Super League title.
The defender spent only one season playing in Villarreal colours after joining from Racing Santander in 2009, making 16 league appearances.
A statement on the Villarreal website reads:
"Villarreal CF and FC Rubin Kazan have reached a transfer agreement for defender Ivan Marcano, who will play next season at the Russian club. We would like to thank the Cantabrian's dedication during his time at the club which came in the 2009-10 season, and wish him the best of luck."
Marcano's transfer represents the second player to leave the Yellow Submarine this summer after Diego Lopez departed for Sevilla last week.
Villarreal suffered relegation to the Segunda division on the last day of the Liga season three weeks ago, while Rubin Kazan finished sixth in the Russian Premier League.
