The Argentina international netted the equaliser in City’s 3-2 win over Everton at Goodison Park on Sunday but was forced off after 28 minutes.
Aguero, whose campaign has already been disrupted by calf and hamstring issues, had initially played down the extent of his latest injury but the striker will play no part in City’s penultimate game of the season and is now a doubt for Sunday’s home fixture against West Ham.
"Injuries are just Sergio Aguero. He couldn’t recover 100 per cent from his groin problem, so he’s not in the squad list," Pellegrini said.
"Maybe [Aguero] can have a chance for Sunday. We’ll see how he improves during the week to see if he can play on Sunday."
After Liverpool’s 3-3 draw at Crystal Palace on Monday evening, City will move back to the top of the Premier League if they secure at least a draw against Villa.
