Miso Brecko began his career at NK Rudar Trbovlje. He occasionally featured in the Slovenian Third League for Factor Ljublijana while he was still in high school. His career took off in 2003, when he made 21 appearances throughout the season for Smartno, a team that played in the Prvaliga.

His performances convinced German giants Hamburger SV to sign in the summer of 2004. However, he was unable to hold his place in the first team and in 2006, was loaned twice, first to Hansa Rostock in 2005 and then in 2006 to FC Erzgebirge Aue, a team that played in the 2. Bundesliga.

He spent two years there before finally returning to HSV. He made 14 appearances in the coming season but was deemed surplus to requirements. He was signed by 1. FC Koln on a free transfer in 2008 and was given a three-year deal.

Brecko has represented his country at every level, playing for the U-17, U-19 and U-21 teams. He was soon called up to the senior squad and made his international debut on November 17, 2004, in a friendly against Slovakia.
