Conor Casey scored the first two goals and Antoine Hoppenot completed the win to see the Union move to second in the Eastern Conference.
Philadelphia scored early thanks to Casey, who headed in Sheanon William's cross in the seventh minute following a poorly-cleared corner kick.
New York's difficulties were compounded in the 28th minute when midfielder Lloyd Sam was sent off for a two-footed challenge on Union midfielder Danny Cruz.
Casey grabbed another in the 64th minute. Luis Robles spilled Keon Daniel's shot and Casey was in perfect position to collect, step away from Robles' desperate reach, and finish to make it 2-0.
Hoppenot added the Union's third in the 89th minute, arriving in the area late to tuck home Sebastien Le Toux's cross.
