Jack McInerney leveled for Philadelphia in the 19th minute, out-jumping two defenders to nod Sheanon Williams' cross into the far corner. It was the 20-year-old's eighth goal of the season, and a team-record fourth consecutive game with a goal.
Oscar Boniek Garcia returned Houston's lead in the second half, driving in a shot from outside the area. MacMath got a hand to the shot, but could only parry it into his own net.
Brad Davis sealed the result a few minutes later, converting his 75th minute penalty after Carlos Valdes was judged to have hauled down Will Bruin in the box.
The victory for Houston, combined with the Crew losing to D.C. United, means the Dynamo will return to the postseason after losing last season's MLS Cup final to Los Angeles.
