The former Wigan star was later sent off by Amarilla for a foul on Diego Godin but had previously been irked by referee Amarilla's decision not to award Ecuador a second penalty in the match after Christian Benitez went over in the area in the second half.
Felipe Caicedo had put the Ecuadorians ahead prior to Edinson Cavani's equaliser and, having been shown a second yellow card moments before the full-time whistle, Valencia vented his frustrations at the referee after the match for failing to point to the spot just after the hour mark.
"This referee is a clown," he said. "How come he didn't give us that penalty? We are in Uruguay, we are not in another planet.
"He did the same in the last World Cup qualification campaign. He's a disgrace. A total clown."
The result leaves Ecuador in third place in the group in the South American section of World Cup qualifying while Oscar Tabarez's Uruguay are just a point behind in fourth spot.
