The result means that Atleti cannot progress from the group, and must instead hope to finish third ahead of APOEL to secure a place in the Europa League.
Aguero came off the bench 10 minutes after the restart, and he managed to give Los Colchoneros hope when he struck to hand his side the lead shortly after the hour mark, but Chelsea responded with a Didier Drogba brace, before the young Argentinian grabbed his second of the game in stoppage time to level.
"We scored the first goal and thought we could kill off the game," he remarked.
"We will attempt to continue in Europe. The idea is to win, get as many points as possible, but the Europa League would not be a failure."
Next up for Atletico is a home tie against city rivals Real Madrid in the Primera Liga on Saturday.
