Brown, who supports Scottish First Division side Raith Rovers, wanted to guest appear on the programme to discuss England's bid to host the World Cup in 2018.
But the BBC turned down the offer insisting the corporation has strict rules about impartiality, particularly ahead of a general election.
The corporation revealed that Downing Street had contacted them but they turned it down straight away.
"'We made the judgment it wouldn't be appropriate in the run-up to the election," a BBC spokesman said.
It would have been the second time a Prime Minister has appeared on a BBC football chat show after then-Prime Minister, and Newcastle fan, Tony Blair was on the Saturday lunchtime programme Football Focus in 2005.
