The west coast club doubled their lead just before half time through Seamus Conneely, who was on hand to tap in Gabriel Sava's spilled save.
Benin international Romauld Boco made it 3-0 after 60 minutes, before Peter Hynes scored for the Drogs on 77 minutes, but former Cameroon international Joseph Ndo completed the scoring when he latched on to a Raffaele Cretaro pass to make it 4-1 to Ian Baraclough's men.
Sligo Rovers and Drogheda United will meet once again on Monday August 6 when they contest the EA Sports Cup semi final at Hunky Dorys Park.
