The Pride of the North, who are yet to win a game in the 2012-13 season of the Ghana Premier League, restored parity in the 63rd minute from the spot through Mohammed Aminu.
Just when all thought the Tamale-based side were about to smile for holding the Caf Champions League side and the defending champions, substitute Akuffu put the Reds in the lead to further aggravate their woes in the domestic top flight.
Kotoko are now four points away from the top.
