Having booked qualification to the semi-finals and the 2017 Fifa Under-17 World Cup prior to the game due to wins in their opening two games, the match in Libreville was a dead rubber as it could be for the Black Starlets.
Guinea, on the other hand, needed a good result to join the two-time champions for the last four.
Ghana coach Paa Kwesi Fabin made four changes to his starting set-up, but that apparently was not enough to secure three points.
The Black Starlets finish the group with seven points, with Guinea taking the second spot with five points.
Cameroon, who beat hosts Gabon 1-0 in the other group game on Saturday, fell short of the qualification mark by a point.
Ghana play the yet-to-be-determined runners-up of Group B in the semi-finals on Wednesday.
The Black Starlets are seeking to win the championship for the first time since 1999.
