The centre-back picked up a heel injury in Germany's 1-0 international friendly win over England on Monday and Bayern initially feared that Boateng would be forced to miss Saturday's encounter.
However, the 25-year-old has now made it clear that he will be able to feature at Signal Iduna Park.
"I'm in good shape and I can play," Boateng, who has made 16 appearances for Bayern this season, confirmed to the official club website.
The news represents something of a blow for Dortmund, who are themselves facing an injury crisis ahead of the clash with the European champions, with Marcel Schmelzer, Neven Subotic and Mats Hummels all ruled out, while Lukasz Piszczek played for just the first time since the Champions League final in Tuesday's friendly with Paderborn.
Bayern will be defending a four-point lead in the Bundesliga over Dortmund in Saturday's encounter.
