Having started the match, the Spaniard was stretchered off in the 75th minute in some discomfort after sustaining what looked to be a serious injury.
The 34-year-old defender is now a huge doubt for Barca's clash with Real Madrid at the weekend, and is set to join fellow defender Gerard Pique on the Camp Nou treatment table.
Puyol was rushed to hospital straight from the match and is unlikely to feature in Sunday's Clasico, according to El Pais.
"Puyol's injury is a shame. First his cheekbone, now his elbow, two unusual injuries in football. But others will play," coach Tito Vilanova lamented to reporters.
The Spain international's team-mates have already been vocal in their support for their injured captain, with fellow defender Jordi Alba wishing his skipper a speedy recovery.
"Puyol's injury is not looking good," the former Valencia man admitted to reporters. "Let's hope he recovers as soon as possibly."
Alexis Sanchez gave the Blaugrana an early lead before Cesc Fabregas sealed the win midway through the second half in the Portuguese capital.
