The Brazilian full-back has found himself marginalised at the Allianz Arena over the course of the season, while the Gelsenkirchen giants have been widely linked with a move for a right-sided defender.
And although the player insists that he is eager to work with Pep Guardiola next season, Tonnies believes he could return to the Veltins Arena.
"We have a very good relationship as far as I'm concerned. The clubs have worked well together in the past, we are always friendly," Tonnies told TZ.
"I think after the meeting with Rafinha, it is very certain that he would like to return to Schalke, this is his family.
"Obviously the deal depends on the basic considerations of our sporting department.”
Rafinha left Schalke for Genoa in 2010 but made the move to Bayern after just one year in Italy.
