Marlon King got a goal back for the Blues at 2-0 down, but it was too little for a team who had dominated for long stages of the match without too much incisive play.
Adam Rooney should have put Birmingham one up with five minutes gone after a good break from Marlon King, but placed his shot into the side netting.
The missed shot was punished by Helder Barbosa, two minutes later, with an outstanding volley into the top corner. Boaz Myhill might have done better with the strike, getting two hands to the ball, but the shot was hit with too much ferocity for the ‘keeper.
For the next 10 minutes there was a barrage on Myhill’s goal, with the ‘keeper making three fine saves to keep his side in it.
After 20 minutes, Rooney flicked a header dangerously over top after good delivery from Wade Elliott's free-kick.
Braga went in at half-time on top, and extended their lead soon after the break. Lima was offside when an initial ball came into the box, but when it rebounded back to him he gave Myhill no chance, crashing the ball in off the underside of the bar.
With 20 minutes to go, substitute Chris Burke picked the ball up 25 yards out, and burnt the left-back for pace before flashing the ball across the face of goal where the waiting Marlon King was on hand to tap home.
It was all set for a grandstand finish, but with two minutes remaining Braga broke and Barbosa was on hand to emphatically secure all three points for the Portuguese side.
