Head coach Walter Mazzarri was furious at the officials following the recent defeat to Lazio, while striker Diego Milito hinted at an anti-Inter conspiracy due to the fact the Nerazzurri have yet to win a penalty this season.
Nagatomo admits the squad have found it hard to understand some of the decisions from officials in the campaign to date, telling Sports Mediaset: "It's been a very strange season, we were not even given a penalty.
"It is very difficult for us, even if we continue to think positively."
The 27-year-old, who has notched five goals for Mazzarri's side so far this season, went on to reveal he spoke with compatriot Keisuke Honda prior to the midfielder's switch to AC Milan this month.
Nagamoto added: "We talked. Honda is a great professional, a very kind person and a very strong player."
Nagatomo struck Inter's equaliser against Chievo on Monday to earn his side a 1-1 draw which took them to fifth in the Serie A table.
