Nicolas N'Koulou's own goal coupled with a late Zlatan Ibrahimovic effort effectively dashed L'OM's hopes of league glory this season with Carlo Ancelotti's PSG now eight points clear of Marseille.
But Baup believes his team were unlucky to be leaving the French capital empty-handed.
"There is a sense of frustration because we deserved to come back to 1-1," he told France Football.
"Sirigu made a lot of stops, we had a ball possession of 60%, but the opponent was formidable in quick attacks and they were more efficient than we were.
"We must come to score but we were too exposed to fast attacks and it put us in trouble."
The 57-year-old added: "The result does not put us higher up the table, but we can be proud of the performance."
Marseille will return to Paris on Wednesday in the Coupe de France for their second meeting with Ancelotti's side in four days.
